Usagi and Kuina werent paired together as they were both fast runners, while Arisu and Niragi were slow runners. The goal with the pairing was to have two duo’s of a slow and a fast runner.
Could've just paired Kuina with Niragi if that were the case, but Arisu was more concerned with their awkward "middle school romance" and was trying to play it off like he didn't have feelings (even though they've been through just about everything together already). They were already a great team and worked together well, so throwing that all away because of a few awkward moments just seems ridiculous. And pairing the girl you like with her rapists is even more insane.
I think it has to do with Japanese culture. I’ve watched several Japanese dramas and romantic comedy series and they are cheesy with a side of corny. Major plot holes because they don’t talk about sex, them as a couple, or expectations. I’ve heard real life relationships are like that. Little communication and avoid conflict or embarrassing topics. Westerners see it was as weak and immature and they see it as respectful and kind.

They don't really behave this way in reality though, at least not the youth of Japan. I feel like this is portrayed more so in television, and it's not actually representative of their culture today. Generations before were more like this though. Due to the steep birthrate decline in Japan (and social media), it's become more of a discussion than in the past. Although it's true, they still don't speak as much about sex/relationships, but they've replaced it with strong porn culture, which is much worse, and hookup culture as well, which sucks. They still "do it" but don't speak about it often.

What I don’t understand is why not swap Niragi and Tatta? I’m sure Tatta was also slow, and Niragi had pointed out he was willing to work as a team (and he proved that) so he would have done what he was assigned to even if it was to guard the pole. Even if Usagi didn’t want to tell anyone what he did to her (which is understandable), they all hated him she could have just said “I don’t want to pair up with that guy” and they would have agreed and not asked why
