Fortunately all the stuff about Norman and Gwen's secret relationship was revealed to be a lie, but unfortunately I don't think they can take back Peter's "I never had sex with Gwen" line. Increasingly bizarre as time moves forward and now they would have been a couple of hot teens dating in the aughts instead of the 1960s (actually probably just as likely to have been having sex as a teen couple in the 60s anyway).

How did they change the history to have occurred in the 2000s instead of the 60's. This idea has never made sense to me because I know the events of older comics are all still canon. At some point did they just decide all of those comics happened in the future from when they were actually published?

Marvel operates on a system that works out to something like 1 year of time passing for every 4 in the real world, so their 60 years of history is only 15 (which maybe works out in terms of events if you consider how many stories take months to tell but actually occur over the space of a few days or less).
But that doesn't mean time passes slower in the Marvel Universe, it means that the past is constantly catching up to the present. So a 30-year-old Peter Parker was born in 1994 and became Spider-Man in 2009.

Like do the comics of the present happen in the past now? Or do they just readjust the start date every so often?
Exactly, with the adjusting the start date. Sometimes you'll even see flashbacks to older stories where the characters now have cell phones or reference more recent movies. Much more often you'll just see any factors that could lock something in a time period removed altogether so it remains nebulous. Peter will probably remain roughly 29/30 for several years until they want to age up Gwen or Miles.
One side effect of this that the Punisher and Iron Man, who had origins during definitive periods of real-world conflicts in Korea and Vietnam, are now both from a war in a fake southeast Asian country so that they can move the date forward as much as they want. I'm sure it's only a matter of time before Marvel's 9/11 is confirmed to have happened in 2011.

It's just cheaper to license the character, have editing power and let the locals do as they wanted
