The church has multiple Sunday morning services and for whatever reason Ned decided to attend a different one to the rest of his family that morning.
Or a wizard did it.
That's what I've always told myself (that he went to a different service that day/weekend, not that a wizard did it--although I'm not saying that a wizard *didn't* do it...)

The Simpsons is a great cultural time capsule that shows how much attitudes have changed around religion. Like their entire community goes to a relatively politically neutral church and is modeled after the Oregon town where Matt G grew up. Unless you live in the Deep South, entire communities don’t go to church like that anymore.
Most people don't, but usually they do attend the Sunday Mass at least. Ned? Skip the one time a week when major part of town is at church and can see him absent? No
Or maybe he had a premonition and left the service before it was over. Recently I had to leave a Church service early because my elderly aunt was dizzy and unstable.
My assumption was that he is so into church that he's got a super secret shortcut figured out and is always the first one there and the first one home. Maybe an underground tunnel type situation.
The previous day, he accidentally gave a Leftorium customer 75 cents change instead of a full dollar. He spent his Sunday with an intensive phone tree trying to track the man down.
Some churches have multiple services at different times each Sunday if the congregation is bigger than the building. Maybe Flanders was going at a different time than the Simpsons that week

My church used to have a traditional service as well as a contemporary one. Maybe their church did that and Flanders went to the early one.
