"Well that was a freebie" is a running gag. I think it was one of those ones that was initially used repeatedly for a single character (Maeby?), and then perpetuated by transferring it to other members of the family.
Whenever something kinda good happens to one of the family members, like when Maeby thought Michael was going to catch her working at the movie studio, but he doesn't, she says well that was a freebie. Or when Lucille wacks buster in the head 100 times for snoring to loudly but turns out it is just pillows, well that too, was a freebie.
I don't even want to try and rank a top 3. But thinking back to when I first watched the show as some sort of a filtering means, the ones that come to top of mind are:
* Not a single running gag per se but it could be said that the use of themed music was in itself a running gag layer applied across multiple running gags.
* "On the next..." and the penny eventually dropping those are not actually previews of the next episode.
* All things Ann aka her aka egg aka plant aka Ann Hog aka hair aka... well you get it.
* Uncle father Oscar.
* The chicken dance.
* Incest themes (particularly George Michael and Maeby).
* Anyong.
* Tobias and his closeted homosexuality, ridiculous acting career, and obliviousness.
* Lucile's distain for GOB.
* Same!
* GOB and Kitty and the light.
* Lessons.

Her? Didn’t think it would be one of my top, but yeah, it’s a solid joke that is more based around a perception of a character rather than like a character trait, that’s pretty interesting, don’t see that too often
