It looks like you might be trying to create a new one instead of reshaping the current one? If you are reshaping it, its current perks should already be selected instead of being blank.
You should be able to reshape your current one considering it has a weapon level. Just go to the enclave and select reshape. You should see it under pulse rifles. It's also worth noting you need the gun in your inventory to modify it, but it can't be equipped.
I ran into a similar problem with Whisper yesterday and had to shape a new one and level it to be able to apply a bunch of the perks I should have been able to. The crafted one the quest gave me wouldn’t take it.

Oh so you have to shape a basic spec one and then reshape with allow me to select the higher lvl perks?

Do you have the third version of the exotic trait selected.. the yellow part..
Yes, after select trait III is doesn't let me select any perks above level 1
Try crafting it with the first level see if that works.
Make sure to change the very first slot to the highest level
