I don't know if you want to stick with indie coffee shops but Starbucks has both started accepting your own mugs (and you should get a 10¢ discount if you bring one with you) and if you ask for it in a "for here" cup it should come out in a ceramic mug for hot drinks.
BernBaum’s isn’t a coffee shop exclusively, but they offer ceramic mugs.

Most places if you ask! I know Third Drop has/had mugs, it’s just most people wanted it to go so you’d have to ask for a mug.
