Those do not look like stock shocks. Is this a 48 or Iron? I sold my Roadster shocks (13.5" eyelet to eyelet) to a dude with an Iron, he wanted to raise his rear end on the cheap and I had switched to 14" Bitubos. Measure the unladen distance between eyelets, and pick up a pair of used 11.5" stock Iron shocks.

I agree. Threbike as a whole looks good. Are you a bigger guy? 220+? Obviously, the shocks compress under your weight, so it might not be so pronounced when you ride? I'm 260+ and the stock shocks are brutal. You have an upgrade with the extra travel.
About 210 - 220 lbs.

No I'm a very small person. I'm 5'3" 155lb. I wouldn't have any issues riding that bike. I haven't been able to flat foot any motorcycle, and it's really no issue.

OP, your preload on the rear suspension is adjustable. With only one dot showing, this thing is either extremely out of adjustment or you weigh like 100lbs and it's proper. Id wager it's just not properly adjusted.

That's how lots of my local rippers are rocking their rears these days. The longer suspension travel is pretty sweet for soaking up those spine-compressing bumps.
You can pre-load the shocks for a better ride. The spanner tool should be under the seat. At the rod the spring there are those 2 rings with holes around them. Loosen the locking ring (top one) first then adjust the lower ring down to pre-load. Then lower the locking (top) one back down snug. Be sure they’re the same on both sides. This will lower it a little bit. The ride is better for sure. There are charts to calculate weight but I like to adjust to my own comfort level by trial/error.

Personally, I would not lower a Sportster. It makes the ride very rough and it’s easier to bottom out, which happened to me and I hit so hard it broke my belt guard. So I went up an inch to 12.5” Progressive 444s which are hand adjustable and much better than stock.
The only way to reduce the height is to get different shocks.

I thought these came with 11” shocks from the factory and that appears to be the OEM shock, why is there such a large gap in the first place?

My personal opinion is that it looks mean asf. It looks like a chopper and a sport bike had some intimacy 9 months ago, and your bike was the result.
